Comments From the Submitter: Two proposed reasons:

(1) Scanner maladjusted. Why *this* shape? The shape is kind of in the middle between a circle and a square. I'm not really sure about how scanners work, but maybe there's some translation from a circular region (some optical stuff, magnifier etc) into a square region (the glass slide) going on.

(2) Maybe some time into the hybridization they realized that there was not enough liquid on the chip, so they added some more. However, the original liquid was already too dry to mix up with the rest. Result are two phases.
